Clover boxes are where Twinsen can store his clover leaves. He can't get more clover leaves if his clover boxes are all full, but he can find more clover boxes to increase this maximum. Clover boxes are usually well hidden and hard to find. In LBA, a list of several locations of these boxes can be acquired.

In both LBA and LBA2, Twinsen has two clover boxes at the start of the game. With the additional ones to find, he can ultimately have 5 in LBA and 9 in LBA2.
LBA[]
- In the sewer under Little Vachond Street. It can be accesed from the sewer entrance near the Citadel.
- On a little Island in front of Beatrice's House. Can only be accesed using the Proto-Pack.
- In the basement of Chez Luc. After getting the Book of Bù, Twinsen can get the key to the basement from the green Groboclone.
LBA2[]
- On a little island near the Desert Island oasis, reachable by calling Moya in the oasis and riding on her back, or (later in the game) using the Proto-Pack
- In the Citadel Island Sewers
- On the Island across from the Hacienda
- In the Dome of the Slate
- In the left wing of the Emerald Moon Base
- In the Gem Mine, reachable by using a crane.
- In the mosquibee secret hideout in the Island below the Volcano of the Celebration
